I just tried to reproduce the problem as described on a Mac OS X 10.6.8 with files generated with SilverFast 6.6 as well as files generated with SilverFast 8, opened those in HDR Studio Beta 8.0.1r5, switched to negative, convert to greyscale 16 bit and 8 bit output and exported.

that is a normal behavior. The rotation is not available in the HDR mode. You can scan the complete area and cut a rotated frame in the software SilverFast HDRStudio.

infrared correction most likely will not work with Black and white films from the 50´s. The Silver halide particles within the film disperse the infrared light preventing the scratch and dust detection from working.
